After retiring from the military, Fergusson was appointed as the Governor of Bombay Presidency in 1883, a position he held until 1888. Fergusson also played a key role in the construction of the Victoria Terminus railway station, now known as Chhatrapati Shivaji Terminus, which is a UNESCO World Heritage Site.
